During his time at Cambridge, Harmer's research focused on the embryology, anatomy, and taxonomy of Polyzoa and Cephalodiscus. Notably, he became the first among Cambridge zoologists to employ the binocular microscope in his studies. Concurrently, he developed an interest in whales, conducting research at the Stazione Zoologica in Naples and the Plymouth laboratory of the Marine Biological Association, to which he had longstanding affiliations. Harmer authored the first three volumes on The Polyzoa of the Siboga-Expedition, published in 1915, 1926, and 1934, with material for the fourth volume prepared by 1941. His contributions extended beyond Polyzoa, as he produced numerous influential papers on the Cetacea, significantly enriching collections in the field. Harmer's equanimity fostered positive relationships with the trustees of the British Museum (Natural History), and his adept handling guided the museum smoothly through a challenging period with tact and judgement.
